Santi Cazorla scored with a 24th minute penalty for the Gunners, after Vincent Kompany was adjudged to have fouled Nacho Monreal.
Olivier Giroud made it 2-0 with a header.
The result maintains Chelsea's five-point advantage over City at the top, while Arsenal are just a point behind Manchester United.
Earlier, second half goals from Andy Carroll, Morgan Amalfitano and Stewart Downing gave West Ham a 3-0 win at home to Hull.
The win sees the Hammers go seventh in the Premier League table, above Liverpool. Hull remain in the relegation zone with 19 points.
