Ever Banega's free-kick gave Europa League holders Sevilla the lead after just three minutes.
But Lionel Messi converted two free-kicks of his own to put the Champions League winners in front, before Rafinha added a third just before half-time.
Luis Suarez also slid in a fourth from Sergio Busquets' pass, before former Arsenal winger Jose Antonio Reyes pulled one back for home-town club Sevilla.
Two goals from Kevin Gameiro and Yehven Konoplyanka sent the game to extra-time, before Manchester United target Pedro scored the winner after capitalising on a rebound.
