The shooting happened at around 12.45pm during an operation involving specialist firearms officers and members of the Trident anti-gang unit.
Sky's Mark White gave the location as Scriven Street in the Hackney area of the capital.
Police have a man in custody.
Korbay Kaner, who owns a shop in the area, said one of his customers had witnessed the shooting.
"They were chasing a couple of people. One of them stopped, turned around and shot the police officer," he said.
Mr Kaner said the shooting happened in the middle of Haggerston Road and that officers had been raiding a nearby property.
Another witness told Sky: "The police have all pulled up here, ran down there - you heard loads of shouting - they've ... gone up to the square - one of the boys shot at the police. I think the boy got away as well."
There are no other reports of injuries.
