Werner Faymann says that 'sticking refugees in trains and sending them somewhere completely different to where they think they're going - reminds us of the darkest chapter of our continent's history'.
The comment follows an incident where refugees were told they were being taken to the Austrian border but were instead taken to a detention camp inside Hungary.
Hungarian officials have dismissed the criticism however calling it "unworthy of a 21st century European leader" and have summoned Austria's ambassador.
